Originally grew up in northern california, and always loved spending my time at Trail Head in San Jose, right before hopping on 17 from 85, so always a great stop before riding somewhere in SC. Haven't spent as much time at Scotts Valley Cycle Sport, but they're a great shop also!
Moved to Denver and have to say that Mojo Wheels surpassed my expectations for a true mtb store, there is also Guerrilla Gravity which is supposed to be an awesome shop in the Denver area also!
Trailhead Cyclery - - Great shop with great products and they do a great job keeping my bike out on the trail. I love the fact that they always take the time to talk to me and answer questions on the products I want to try - giving me good bad / pluses and minus - Thanks Lars and the rest of the team

http://www.lifecyclebikeshop.com/ is by far the best shop in Eugene, Oregon. Awesome owners, everyone rides MTB, and all around good vibes. Tight spokes n' dirty jokes. Chances are if you show up at the right time they'll give you pizza and maybe even a beer or two.

By far my favorite shop in San Diego is BRC (Big Ring Cyclery). They do great work on both mountain and road bikes, and I have had nothing but positive experiences with them. All of the mechanics are super nice and very knowledgable, and they have a quick turnaround time. If you are in the La Mesa/ El Cajon/ Spring Valley Area, I would highly recommend them. Also, give them a call if your are wanting to order a bike from a boutique brand (think Orbea, Knolly, Evil, Nukeproof, etc...).
Another great shop in El Cajon is Chainline Bikes. They have some great people in there, and they deal heavily with Intense and Banshee Bikes. I would give them a visit if you are interested in any of those brands.
