It may cause a slight increase in wear to your seals, I have a scratch on my 36 but hasn't seemed to do much, fox does sell stanchions, just stanchions for the 40 too, unlike 36 where your also paying for a crown, just stick to to a good maintenance schedule and you should be fine. Unfortunately the kashiwa coat seems to scratch more easliy and wear faster. Make sure to grease your seals with slick honey too, seems to make them work better and last longer.

if there are rough edges use very fine grit water sandpaper and sand those rough edges down. Very fine cuts/scratches without raised edges won't do much damage to your seals. Anything wth a raised edge is a problem. Water paper those suckers down and you'll be fine between regular services. If the gash is deep enough, its best to replace the stanchion as deep gashes weaken the side wall as a first priority, given rise to raised edges which are harder work to reduce to flat and smooth, and will hold dirt which will muck up the suspension oil. it's an effective bypass to your dust seals

I also like to splash on a dash of Nail Polish. Clear preferably, extra hard, Currently using Maybelline. Then fine grit that puppy down too. Helps fill in the holes. It pays to redo it every service, but if you cant afford new stanchions (the best option naturally), then well.....

Do you have the 2013 Gambler too? I have to stock stanchions from that fork I could sell you, I upgraded to a Float. The stanchions are perfect and I am not using them. I am also heading Winter Park in August if you want to get together for a ride.

SlackBoy is on point. Clean the scratch well with rubbing alcohol, let it dry, fill it with clear nail polish or epoxy, let it dry, then sand smooth using a circular motion with very fine grit sand paper.

What everybody else was already said, however if there are any rough edges I prefer using an ignition file to fine grit sandpaper.
Makes it easier to more precise, plus they are super cheap and a handy addition to your tool box.
